 Never can see the little bugger...

Is it typical for a fence lizard to hide under the substrate? I keep a fence lizard, and a green anole in the same enclosure, but the fence lizard is always hiding under the wood shavings.

Yeah its normal

Just make sure they can get away from each other(provide large inclosure)

When the UVA/UVB lamp is on though, they should come out and bask =]
